If your friend is into graphic novels, especially the more independent artsy kind, you should get him a gift certificate to either Chapters or Indigo on St-Catherines. Or take a trip to Drawn & Quarterly in the Mile End, they've got tons of good indie artsy comics.
If he's into any other kind of comic you can check some of the shops around town like Captaine Quebec, 1,000,000 Comics or Librarie Astro, but the majority of comic shops are small businesses run by the owners. They don't usually have high end business models that include things like gift certificates.
